Train (any station) to Alkmaar > Bus to Harlingen harbour > Ferry to Vlieland.
By Car + Ferry (polders or closing dike/afsluitdijk route)
Make a note:
You cannot take your car, or any other motor vehicle to Vlieland island, so you'll have to leave it at Harlingen harbour.
By traditional sailing ships
There are several travel agencies that offer organized sailing/cycling trips to two or more Wadden islands by authentic sailing ships, e.g. Wadfietsen.nl and Fiets-fun.nl.Contributors

Bus transfer Alkmaar <> Harlingen harbour

Take a direct train from Amsterdam to Alkmaar.
Bus 132 has a quick service from Alkmaar to the ferry quay in Harlingen harbour.
On the ferry quay you'll find a bus stop for all bus services with destination Harlingen railway station.
Of course, you can take a train from ANY Railway station to Alkmaar.
Amsterdam, Nijmegen and Utrecht have direct connections.

In Leeuwarden change train for the Harlingen harbour direct train to meet the ferry connection.

Doeksen ferry company offers a crossing service to Vlieland island (Oost -Vlieland harbour). Depending on the ferry choice, your trip may take up to 1.45 hours when travelling by normal ferry and 45 minutes by hydrofoil fast ferry.
Global overview of departures and rates Harlingen - Vlieland:
Regular ferry: 9 am, 14.15 pm and 7 pm. Return ticket: €20,40
Fast ferry: 8 am or 8.45 am. Return ticket: €28,20

Drive yourself
Edit ThisIjsselmeer Dam route (also called Closing dike or Afsluitdijk route).
From Amsterdam, take the A7/E22 direction Leeuwarden. After the Dam,
follow the N31 to Harlingen. From there, ANWB-route signs will show you
the way to Harlingen harbour.
Polders route.
From Amsterdam, take A1 > A8 direction Leeuwarden/Groningen. At
Joure roundabout/traffic circle go to A7/E22 direction Sneek, Bolsward.
Before the IJsselmeer Dam take the N31 to Harlingen. From there, ANWB-route signs will show you
the way to Harlingen more..
